I should mention, I DID have to put h-elsner's tool into compatibility mode, Windows 7 mode, Running As Administrator.

And I did replace the micro-USB board to get to this point, it wasn't in the best shape upon inspection.

Looks good. Sensor status and EKF status as it should be.
If you are wondering why the FixType is 3D position, but the message GPS not 3D fix still appears, I can't tell you that either. The Yuneec FW actually gives this contradictory information, I don't know why.
But this is normal. The 3D fix comes later, if the HDOP has a good value.
